Many media files and source code files were marked as executable in Git.
Remove those.
Also a shell script and python script were not marked as executable.

We don't need to have precise position for thumbnails, so we add
a tolerance parameter to the decoder. The decoder can return an
earlier frame within the tolerance time given.
